I have been focusing exclusively on the Bonanza since the pack of both came out, but I was in the Baron this afternoon briefly to play with a binding and I saw it has two cowl flap levers. I will have one spare axis to bind when I finally set up my Baron profile, and from the Bonanza I like the idea of having cowl flaps mapped to physical levers if I can.

If I bind both cowl flap levers to one axis, how likely is it that I will end up needing/wanting dissimilar cowl flap settings? Is this a bad idea? I don't have the problem in the Dukes because they're electric switches (don't have the buttons to bind them).

If you plan to do engine out procedures you’ll want to be able to close them on the inop engine to reduce drag and help keep heat in it - and you’ll need the other one open cause that engine will be working hard.

Sure, I can do that via the mouse if needed. But as a general rule they should be similar, yes?

I notice they have detents at the top and bottom of travel, are the cowl flaps on these two aircraft really only meant for full open or full closed?

No - they have many positions between - and a detent at both ends it seems. 99% of the time you'll have them set the same.
