PaintKit Instructions?

I'm a bit confused trying to use the paintkit. The common parts/metalwork are under the livery, so if I paint, say, the wing, it will paint over the wing step. Or is that post-rendered by the sim and shouldn't be included in the livery?
Do I keep the stencils, rivets, general dirt, and ambient occlusion in the livery? Or is that also added in by the sim itself? I've looked at a bunch of other liveries including the ones included with the plane and also 3rd party ones, and there is variation in which of these layers are included in the livery.
