The problem is that the dev used fx_navredh and fx_navgreh -- the "high" versions of the lights. A workaround is to go to your effects folder and copy both of these files in someplace separate and safe. You're going to want to find the "normal" versions in the same effects folder: fx_navred and fx_navgre (yes, same, but without the "h") and copy those also in someplace separate and safe.
So the trick is to just (working outside of P3D, remember) rename your copied normal fx_navred and fx_nagre files to the "high" versions that cause the problem: fx_navredh and fx_navgreh. Then go back to your P3D Effects folder and just replace the original fx_navredh and fx_navgreh with the ones you renamed. When your airplane looks for the fx_navredh and fx_navgreh files it will find them and happily use them, completely fooled that it is actually using different .fx files. Enjoy the starboard half of your airplane.
Now, I have no idea what else may be using the original fx_navredh and fx_navgreh files in your setup. Whatever it is is also going to be fooled into using the fx_navred and fx_navgre files, too. Or, it might cause your system to crash, your computer to melt or take down the electrical grid on your continent. If that happens, you might try replacing the originals (that you wisely saved elsewhere) and living with the green glow. Point being, while this has worked great for me without any consequences other than finally solving one of the most annoying problems I had with a couple of JF products, as with all mods, it's at your own (hypothetical) risk and neither I, nor, I'm certain, Just Flight nor anyone else can be held responsible.
